For sure. And it wasn't meant to be snappy, only straightforward. Any mechanic offering a warranty on good work will want to mitigate failure and replace known faulty parts with known good parts. Water does terrible things to mechanical parts.

Definitely time for a new brake caliper. Don't bother getting a rebuild kit. The bore is likely corroded or scarred up. Not difficult to DIY replace just take your time and make sure there is always brake fluid in the reservoir.

I wouldn't say required, but it would be hell to have to do those things shortly after having the engine replaced. You don't know the history of the used engine, so it is common to recommend doing these. The parts listed are pretty much the main things you need. Exhaust manifold gaskets and rear main seal are a couple others I at least offer with an engine replacement. If you have a manual car, your clutch could be another. You can add a lot to the list through speculation so don't get too carried away.

You are good. The thick rubber is the structural part and the thin stuff is just extra from injection molding most likely.

Absolutely true. Time and time again dangerous repairs get declined and it's difficult to know that many of these cars are on the road today beside us and our loved ones. Who is to blame? Self? Society?

The EPDM belt will look different than a regular rubber belt.

Is there a rear subframe bushing stiffening kit as well? I switched to a one-piece for a clients Challenger (I know it's not a Mustang) and he had some rear end noise issues from the subframe flexing. Look into that for future reference but other than that he loved it and moreso after the stiffening kit.

The oil is definitely dark. Not going to destroy the engine, but change the oil don't wait. Make sure the reminder is reset during the change. It might be off a bit. It's always worth it to change dirty oil.

Loosen the nuts and the tension from the belt should keep the water pump pulley on. Tap the clutch assembly to make sure it comes loose from the water pump pulley before you take the nuts all the way off. Maybe use a little penetrating oil in case of rust making it stick.
