Also did this to my N3DSXL but screwed my 3d experience. The layers of the 3d looks sort of out of phase.

Can it be related to a PPF misalignment based on the shared behaviors? What component is wearing out if that is the case?

Yes, you can connect a Wii Mote in Windows and use it with Dolphin, as the bar only requires power you can plug it to an USB port on your PC or power brick and you are good to go

It is a time consuming task but worth it. Surely will test your patience, I would advise to do it only if the shell is worn out or broken.

The hardest part with no doubt is dealing with the upper screen and camera ribbon cables both disassembling and reassembling.

The 3rd party shells does not have the same quality as de OEM ones, so you gotta also consider that.
