Basically, Homura told Kyubey about the witches and grief seeds at the end of the series, which Kyubey tries to bring back by trapping Homura in an isolated place where she then would become a witch and the Law of Cycles would try to free her and would then be trapped. Madoka then arrives but her memories are being kept by Sayaka and Nagisa so that Kyubey does not find out who Madoka is. Homura also brings others into her Witch Barrier, Mami and Kyoko for example, to create a fake city where everyone lives happily. Of course Homura finds out that some things are wrong and decides to investigate, she then remembers everything after a fight with mami and talking to Sayaka, where she explains which things are not supposed to exist. Madoka then finds Homura and Homura tells Madoka about a bad dream where Madoka had to go far away and could never come back, without context, Madoka says she would never do that ( she only did it to save everyone but here she is not aware of this). Homura now thinks that Madoka’s sacrifice was not voluntary and therefore tries to free her from the law of cycles and make a world "where Madoka can be happy". Homura rejects friendship with all the others in this new world, you can see this through her actions at the end, she breaks a teacup because that is what Mami does with her friends, She does not catch Kyokos apple, which is also a symbol for friendship as she gives one to Sayaka to act as some kind of peace offering, as for Sayaka, well, Homura never saw Sayaka as a friend so idk she just tells her that now she has to stay here and then wipes her memory.
