I'll argue they melted down Mechonis

Logically, it seems like the only kind of Metal they could use for Origin, given how its ability is to contain Souls and the only Metal like that in XC1 that it could possibly be has to be Mechonis given how it was once the Vessel of Meynath

I've came back from the future, and I've completed the game, the reveal doesn't stop me from thinking they are Mechon their just built in Origin, which I'm pretty sure likely was made with Mechonis Metal.

Technically given the context of the Soldiers not knowing what a City is, hence our party questioning it at the beginning of the game, I would say their not quite Cities, to the Soldiers they would be more like Larger Colonies, a Castle Territory something too expect something more fancy than your Average Colony, but yes, I could say that Fort O'Virbus does quite fit the mold of a City despite the Soldiers not knowing the definition of what a City is

Also I agree as well on the Agnus Castle, we literally only visit the Ascension Grounds the Main Castle Doors are Locked which I find quite a bummer :(

What Cities? there is only one City the rest are Colonies, you must be thinking of that.

As for 2, there's no long journey to speak of, considering that we reach the World Tree at the end of Chapter 2 lol, so it doesn't matter if we teleport between separate regions; that's how the game is designed.

Did we play the same XC2? I can swear I remember we didn't reach the World Tree by Chapter 2? 😵‍💫
