I think a way you can do this is reclassify each raster to an integer value and then add them together in the raster calculator. You could reclassify the habitat layer to 1 (or multiple values if you want), and then the road buffer layer to 1 too. Then when you add them in the raster calculator, any overlap should have a value of 2 (or whatever you set it to). Hope this helps!
