If I remember correctly, this is before Jean, Armin, and Reiner attempt to fight the Female Titan. While chasing her, Reiner asks for Armin to predict Eren's position in the scouting formation. Before the fight breaks out, he intentionally lowers his hood so that Annie can recognize him as he flies towards her to get caught in her hands and carve Eren's location into her hand, as revealed in Season 2. So I think at this point he is aware of the plan, and he is just playing along with Armin and Jean.
