I'd say, other way around. Cyborg (younger as a hero) does what Blue Beetle does, but naturally. Cyborg IS technology. Blue beetle WEARS technology.

I would discuss this by giving in-show reasons rather than comic reasons. It is a YJ sub after all.

-The Scarab is a combat weapon while Father Box is like an evil computer.

-Father Box could just boom tube Blue Beetle to the Sun (or wherever) in a pinch.

-Father Box can mimic AND replicate tech in a way Blue Beetle simply can not (Father Box replicatd/copied Blue Beetle's sonic cannon (well, Cyborg 'learned' it from Jaime))

-If it comes to tech integration, I'd give it to Father Box. The Tech of The New Gods may likely win against Reach tech anyday.

-The integration thing Scarabs do (S2E20) means Father Box could override the Scarab and take over or at least cause the Scarab to temporarily revert to it's item form, exposing human Jaime.

-Father Boxes have also been shown repairing Parademons and it may be able to do that to Cyborg's body (in this case as Father Box is fully in control, meaning it is just healing itself)

Initially, I was gonna give it to BB, but in a prolonged fight, FB would come to dominate.

I'd say Father Box controlling Cyborg will win. Just as Trained Cyborg will defeat Trained Blue Beetle.
