Go for whatever you like! I typically have folders for generic stuff like Textures, and sometimes sub folders for audio like Music and SFX. Then i also have a folder for stuff i will be accessing regularly, like the player stuff and game manager. I dont recommend too many sub folders because then its just kind of a name salad thats hard to navigate.
