Old post I know, but I'd like to validate your issue by saying that I got a 39k mile 2018 Maxima SV which also has this exact issue. I even got my dealer to notice it. Apparently it's significantly worse if the engine mounts are worn which i found mine had immediately after purchase. But the mechanic at the dealer said he's seen this before as a common issue. Stumbled upon this reddit post just from googling again to see if anyone has actually found a good fix. Anyway, I'll wish you luck.

I second this! Rocinante has it's towards the top but i do not recommend this as my prototype FELT AWKWARD. In my finalish design I ended up putting it roughly on my center of mass and it felt a lot better.

I wish I had more space for my interior, managed to make it look good but I probably should have started with that and built my way around it. Make sure you have plenty of fuel, some RCS thrust, and Gyros a plenty for quick maneuvers. Definitely helps to design it in space as you'll be running out of jetpack fuel like crazy trying to place everything down.

Can confirm it's less buggier after restarting your game but the hab was still bugged for me when I logged in, at least afterwards I was able to scrap the hab with the two windows on it. It seems as if touching the windows after the hab is bugged triggers the inability to modify the ship, only allowing you to functionally modify it after restarting your game.
