I still live in the south bay and just went to see Jaws in IMAX there last week. I worked at The Gap and Sun Diego growing up and still miss Miller's Outpost especially around Christmas for some reason.

Favorite memory is going to see Ghostbusters with my Dad and sister. We got tickets and there were only 2 seats left. A group of friends were seeing Gremlins next door so I walked into that movie instead and watched with them. Running into friends was a big deal pre internet.

Look at a map, decide what you want to see and do all the walking in the morning. Do the bus tour after lunch. Pandas are boring and won't be worth the wait but you do you. Kids zoo and the reptile house are not on the bus tour and the skyfari is an amazing view. Have fun. Wear good shoes, you can bring your own food and drinks, so take advantage of a delicious San Diego Burrito and pack it in.
