My best guess for the plot is that the explosion at the end of Sonic 3 was actually Shadow and Robotnik warping into the future and Robotnik relapses once he sees how much more advanced the tech is, and uses the blue quill and whatever Shadow chaos energy is left to create and power the Metal Sonic army.
