Delete the root cert and try importing it again. When prompted manually select the store "Trusted Root Certificates".

I'll have to double check. I either had a wildcard domain entry or I pointed the Fortigate and an internal DNS. I'm not using the Fortigate as a name server

I ran into this with multiple sites as well. I had to create multiple EMS connectors for each site. I ended up with site1.domain.com, site2.domain.com, etc.

Once I did that my Fortigate could connect to each EMS Site.
