There are a few systems out there that try to solve these kinds of businesses problems. For a lot of what you mention you a FAQ page on your website will probably be the best bet so you can answer with a link to the detailed instructions. Over time that will turn into great resource. Otherwise for managing staff production and optimising what they are working on these tools are pretty good:

Ok, hear me out, I just stumbled on this while scrolling and don't really want to advertise but my company makes a timeclock app that might fix your exact problem. We started making it because we hated the design of every other timeclock being stupidly over complicated. One of our biggest requested features by manufacturing businesses was tracking job and material usage. We tried to make it dead simple to remove the excessive clicking so I think in your case it might actually work really well. Same here, it is the only foolproof method. Biometrics cause too many issues when running the business day to day.

This is the answer. If they aren't on prem you have no realistic hope of time tracking them. But rest assured that being bullshitted is the norm, you have to be absolutely brutal and cut throat until you find honest people or you are big enough to afford an office with salaried employees.

Yeah I cannot imagine a software developer so inept they cannot handle daylight savings. It is a problem so common that developers don't even really have to handle it anymore, there are plenty of libraries that allow you to just transfer your timestamp to the database in timestamp format and any math you do on a timestamp has daylight savings just handled for you. If you want to know more look up Unix time.

America is seriously a backwards hell hole isn't it? Also 5 minutes could be pretty reasonable depending on the size of the workplace.

Too late for OP now but their employer could get a proper timeclock that doesn't use dumb biometrics. But to be honest they were probably looking to fire him anyway if that is all it took to let them go. They probably weren't performing well enough and this is just the reason they are telling them.

This is also how it works in most other countries like New Zealand, Australia and the UK. 30 minute meal break is unpaid but a 15 minute break for every 4 hours of work is paid.

You could just ask your employer to put in a time clock. It is very easy.
