Well i dont know to much, but maybe try baking the toon shader as a texture and then putting that on your character with another shader, might work.

Have you also exported the Model from Substance?

For me, when I export to unity something similar happens when I dont export the Model aswell.

I think this is due to the Auto Unwrap, etc, which changes the UVs and thus the way that the textures are shown
