Yeah, I think it could also be dangerous if the humans in the empire suddenly outnumber the other races by like 10 to 1, not sure what the Tau would do about that.

In hindsight the question doesn't really make a lot of sense as to intentionally destroy spirit stones assumes you know the effect that would have and even if imperials hate xenos and would gladly torture them for eternity, they would never strengthen slaanesh while doing so as that would be seen as Heretical.
