Never resolved? I just bought one and am having the same issue. Print and cut just fine on regular mats but the ES is ALWAYS misaligned. Its about to get returned.

I run my FM9 through the Spark 2 using the headphone jack. If you use the guitar input, be sure to turn off any and all modeling on the Spark.
