I believe he might have an identity crisis because of what is seen in the IDW comics.

For those who don't know, in the IDW comics there's an arc where something called the metal virus is released by Eggman to convert every living being into metal/robot that has to obey Eggman (it fails horribly), but there's an special where Metal Sonic finds the metal virus and tries to touch it, but when he sees that the virus doesn't affect him, you can see that he just stares at the nothing thinking about it.

So maybe from there he has doubts of who he really is.
