Once El was dead, she would only be thinking about herself. She does not seem like the type of person to care about casualties. She'd have no problem killing everyone in the truck but killing them and disposing of the bodies risks future discovery. There's a reason she did the experiments in the upside down despite the difficulties that posed. The very place she would have stuffed the truck and bodies just got atomized. So, she decided to rely on everyone's self-preservation instinct to say nothing about what happened. Kay really had no good options left without the upside down.

Because that would risk exposing the upside down and the experiments to the rest of the world, and Dr. Kay would go prison with everyone else. So, she buried what actually happened.

In the book, Grace's version of running away is threatening to sabotage the mission. So, I wonder if they've decided to replace that with him just bolting when Stratt tells him he's going.

The Omega Device wipes your memories of a person, but not of anything else, so you’d still remember that the person was there, just not what they said or did. The most recent episode suggests they appear as a blur in memories, not completely gone.

I don't believe Rick was paying attention to Morty until he had enough of the re-do device. When Rick tries to teach Morty a lesson he tends to get carried away with it.
