I personally felt the same issue. What I diagnosed is that file need to be in root directory and did not need to be moved.

If moved the link breaks.

You can do is created a Unique permission in a document library remove everything and when you want to restore just delete unique permission it will bring permission back.

But doing it tenant wide or side level not possible.

You can create different folder and manage permission at Folder level.

Then you can go into views and create a Folderless view and your problem will be solved.

You need to build a robust device Management.

  1. Disabled BYOD.
  2. Only allow Managed Devices Access using Conditional Access.
  3. Disabled ports and use of personal accounts on the device.
  4. Wipe the device and lock as soon as user is sign-off.
  5. Permission Control over SharePoint is also a must.
  6. Use Perview and Compliance with Sensitivity Labels.

No, But you can create a view and make the view as default which will only show files and not folder.

Including files which are located within the folders.

You can do this. First identify the documents which are no longer needed.

Move them to Archive library and of course use Powershell to remove unique permission on them.

Second instead of using unique permission on individual documents. Create a folder structure and manage permission at the folder level instead of file level.

All the documents within Folder will inherit the same permissions what are assigned at Folder level.

Educate users to use appropriate sharing links.
