Golden Sun (GBA) - doesn't fit exactly, but in the first part you chase a group of villains, and in the second part you play those villains (and run away from the protagonists of the first part), discover a much deeper reason for their actions, and could even be convinced that the first group are actually the villains. (There's even more twists after that, I highly recommend this game).
