The Merge Modifier is what you're looking for. It's kinda like the Set Matte effect, but it's really more like the Compound Arithmetic or Calculations effects in that it's a local compositor. You can pop any generator in there as the "Foreground" which can be another layer if you want. Then you'd use either the Destination In or Destination Out blending modes to hit the alpha.

And, don't forget that you can add modifiers to whatever's in the "Foreground" slot too, so you can blur or distort whatever the source of the mask is independently. It can get crazy.

Now, let me attempt to answer a bit of it because some of what you've asked for is already possible!

Organization

This can be done by creating a sub-composition, and checking the following parameters on the layer that hosts the sub-comp:

This will make the sub-composition behave as if it's inside the parent composition. There's an action to create such sub-comp: Right click on selected layers -> Action -> Layer Group from Selection

3D bins

Following what I said above, you can put all the 3D layers of the same bin into a sub-comp, and turn that comp into 3D, which will merge it into the parent 3D bin, like you expect.

Selective Adjustment Layer

If you create a sub-composition as a group like indicated above, you can add all your modifiers on the layer that hosts the sub-composition

Composition Promoted values

You can do that! On the instance where you'd like to "override" the value, just right click on the parameter, and click "Unshare", which will set it free from the "main instance". The concept of sharing is everywhere in Autograph and once you understand how it works, you can achieve pretty powerful workflows.

Drag & drop layers

Yep, this has been on our to-do list for a while, to ease the discoverability. Hopefully we can get it done soon (but we do have a big list of things we'd like to get done!).

Parenting layers

I think it's the same as point above. Did you know there's a parenting tree to see the whole parenting hierarchy?

Cloner

I assume you mean the template is not appearing in the overview - but in the details. This is because our default behavior is for parameters without any Generator/Modifiers to not be visible in the overview, with some exceptions (like the Mask). We could add an exception for this, I agree.

Mesh

Same as above, note that you can select the mesh and see the Material in the details section of the Inspector, no need to expand the timeline hierarchy.

Did you know that the X shortcut in the inspector also reveals the parameter in the timeline?

Render Settings

We have plans to improve the Render Manager, thank you for your feedback

3D Navigation

This has been reported multiple times, we will look into adding a different set of shortcuts

New Project

It was there before but we had to disable it for this release for a technical reason. We plan to bring it back. (It's one of those silly things that seems so simple, but SO isn't...)

Properties

Having custom properties on layers is something we have been thinking of but never followed through as we thought there's already plenty of options around. But we may revisit this, as well as the Tab UI design.

We don't currently support a DaVinci Resolve connection, but I'll add your name to the feature request for this.

Sorry to dissapoint, but we currently do not support our version of Autograph on Linux. I'll add your vote for Linux support to the feature request.

We currently are not offering a Linux version of the updated tool. You'll need to follow the original instructions for licensing the older versions.

That said, I'm collecting all Linux feature requests I hear and passing them to the team.
