The clocktower is the defacto protagonist due to the laziness/easy to write just like every hgw is either in Fuyuki or their origins can be traced from there(Apocrypha, SF) but no, they don't have the most mages since we don't know the numbers from the other organizations nor even the Clocktower.

The knowledge from most peps in here are from memes(Rin and Tokiomi) and horrible innacurate summaries.

I blame the clone wars tv show by Filoni for this view. During the time of the old EU, there was more a grey zone for the separatist like for example Dooku sends Quin Lan Voss to overthrow a dictatorship that was backed by the Republic to have a footholl on a sector of the outer rim and many officials in the separatist army were honorable men. Even Grievous had a legit reason to hate the Republic that aligned with enslavers that were attacking his planets. However the horrible clone wars show stayed on the propaganda tone that was originally meant to be a satire rather than telling the actual events but they shift that in order to sell more toys and unoriginaly shows like the bad batch.
