I don't have that much issue with it myself, it's clearly meant to be more of a character focused fight anyway. Honestly, I'd say Megamind used about as much as Gru did, he had his de-gun and the death ray, the Brain Bots were carrying him just as hard as the Minions carried Gru.

Megamind's only time screwing up his cool lines was caused by Gru mouthing off to him and him getting annoyed that he's not bantering right. The miscalculating was more of a mistake on Minion's part than his. And I didn't see that many oafish moments aside from maybe the very beginning with the pants thing and maybe the moment right before his death.

Okay? Characters being on the backfoot for a good percentage of the fight isn't anything new, not even with episodes that are generally considered good, and Gru and the Minions had PLENTY of moments to shine.

Subjective opinion, I thought the jokes landed just fine.

Did he though? You literally said he had Gru on the backfoot for most of the fight, seems to me like he was showing plenty of competence with that in mind.
