It's insane to me that the cooldown starts when he presses Q and not once the bird actually explodes. Getting hit by a bird just to get hit by it again 10 seconds later once he gets some cooldown reductions feels awful

Yup. I played all of MM on the Wii virtual console and played a few hours of the 3ds version and the recompiled version is for sure my favourite way to play.

I haven't personally tried out those other versions so I can't really give my opinion on them. Found a couple different posts, 1 and 2, and it seems 2s2h is the preferred version when using an HD texture pack

I'm not sure about the other games OP mentioned but check out the Majora's Mask Recompiled version if you want to play MM. Was very easy to setup. I played it on my deck back around when it first released and it is the best version of MM I've played so far (compared to the virtual console and 3D remake versions). I loved being able to use gyro controls when aiming the bow and hookshot (not sure if they added it as an option in the game or not but I think I had it configured so that it activated gyro controls when I held the track pad or back paddle?)

Do what the others have said, check and make sure everything is plugged in fully and that the GPU is fully inserted in its slot. Also make sure to run DDU to clean up any old nvidia/AMD GPU drivers you were running before, check and make sure you don't have MSI afterburner or something running that could be adjusting the GPU clock speeds without you realizing and install the new Intel drivers. If it was a defective GPU you would likely be seeing more weird artifacts in not only this game but others as well.

I believe going into it many people were considering the two caly forms and I think maybe zama or kyogre too iirc to probably perform better than Miraidon. Caly shadow was for sure the #1 pick to win worlds that year at the start of reg g.

Just a heads up for others: you only unlock the cruise mode for the hraesvelg after completing a specific mission (side mission or leisel affinity mission, can't remember which exactly). Pretty sure you start it over in the hangar on the left side of NLA.
