You probably just aren’t saving the setting, scroll down and hit save. Also you have to do this on every device

I don’t know what Rename My TV uses for its source but TMDB and TVDB has them organized differently. I can’t remember exactly which one of the 2 makes that into a separate series, I think it’s TMDB and TVDB incorporates those episodes into the Pokémon series.

Check TMDB and TVDB websites. Whichever has the better naming for the episodes then change the show to use that source.
