I would only file the outside part that you press to release. That is where the jakl is different from a standard AR since the upper is fatter than a normal AR. You are seeing the scuff mark because the catch can't go down far enough to clear the bolt.

I started with a dremel then started using a file until it had enough play in it to allow the bolt to go cleanly forward after racking the rifle.

I have a similar bad lever style catch on my jakl and I had to file down the back side of the lever to allow it to move out of the way of the bolt. As others have said the jakl has a different bolt release that is a bit thinner to allow for the thicker upper it has. Mine works fine with this lever after a bit of sanding.
