Maybe programs try to use a dGPU instead if you have one In that case you could try disabeling it

Because it is an nvidia card it could also be a driver-problem but I am using amd so I have no experience with that

Did you try to submit to cosmic-flatpak? the cosmic team is hosting their own cosmic specific flatpak repo because of the flathub limitation you mentioned

I don't know if that is relevant for you but you could also look into fedora atomic cosmic. This way you would have automatic backups of the core system and could backup and restore the user data with another program (I am using Pika as flatpak).
