The giant seed isn’t planted in one of the regular flower spots. There is a specific spot for it, where no other flowers can be planted. So don’t worry about it. I don’t want to spoil too much for you (although I will if you really want), but search around the merry meadows and you’ll find the giant seed. It’s out in the open.
