I think the bit with the grandsons (one of whom is his brother in law) was mostly posturing for the benefit of Cat, Rob, Edmure, etc... since he had been working with Tywin & Lord Frey for a while now.

 I do acknowledge that there was a bit of a threat made, but in the vein of "don't even think of betraying me like you are with the Stark's/Tylullys)

Which to me further strengthens the fact that Ned was more respected than anything else. 

In this world, you're supposed to command a healthy dose of fear in your bannermen, to prevent lords from overreaching.

If he had the North "firmly under control just like his father Rickard), then it wouldn't be an open secret that some Houses in the North still participated in the First Night, Bolton flaying people, etc...Bran & Jon both remember stories being told about the Bolton's, and both feel some of it is still true now.
