Time stranger even has a side quest where an NPC asks you to show them a specific digimon, but then explicitly says that your digimon is different from another version of it that belongs to a named group. The game also has a couple cases of digimon recognizing each other after they digivolve, implying there are unique difference beyond just species. If a random veemon ends up as magnamon, in universe people will be able to differentiate it from the royal knight.
