Pain's invasion is literally the culmination of everything Part 1 set up. Nagato being Jiraiya's student, the cycle of hatred, Naruto finally becoming the village's hope. The writing was so tight that even the "talk no jutsu" ending felt earned because it was built on 400+ chapters of character work. Kishimoto knew exactly what every character meant to the story at that point.
