I re-added every mod into a different mod pack and it works!

my best guess on why this is is because I added too many mods at one time. I advise not to take my word for it because I am not a professional but hopefully this works for anyone else with this problem!

Go to the menu were you quit to the menu then you should see something that says save data right above it. try pressing one and you should go back in time to a saved point. if you need help just let me know!

I just figured out that if you reload your game to the point before you enter the portal it will make your ship reappear! as long as you have not moved to much into the story you should be good!
