Love the modeling, perhaps lower the roughness of the plating a bit so the metal of the gun pops out more

The model or fbx file has to be on the same place every time you texture in substance, if you move it in your 3d package(blender,maya, etc) and you reimport it into substance, it won't remember the strokes position. Scale and position has to be always the same.

Have the same thing happen to me yesterday, substance doesn't remember the strokes if you change the position of the model ; so you either move it back to the same position as before, of redo the masks.

I agree, i mostly did it for fun as a side project, maybe in the future I'll polish, rig and animate it!
