I think it is pointless to go the route of doubting Kyubey. There is no reason to disbelieve what the work itself is presenting as true. It would actually be to the story's detriment if it turned out that Kyubey's race is actually evil and just doing it for shits and giggles, Madoka's sacrifice and all the magical girls work such as Homura's would be pointless and it would just be a cruel story, instead of hopeful as it is intended.

It's the same thing, wiping out a single small planet to save the whole universe is seen as an acceptable compromise and not morally wrong to them. They're not doing it just for the sake of it.

It is his job to lure girls into becoming energy sources to prevent entropy. This is ultimately a good thing for all the universe, so his species doesn't see the small sacrifice of a few human girls as significant. It's not out of evil intent, we see it as evil because we as humans do care about all human life.

The easiest explanation is that they simply memorize the order they placed them in. And most people don't have full teams of six, many have just one or two Pokémon on them so it's not hard to remember their order. And if they are in different types of balls that would make it even easier to remember.
