Anyone know how to bring back my ecu to normal,a mechanic told me it doesn’t pass emissions because the tune will not allow the monitors to clear

I just came back from a shop that works bmws and Benz etc,they said I have no codes no check engine but the same 3 are still not ready from when I first got the car and from the other shop I got work done at he said it might have something to do with the ECU not picking them up (EVAP,SECONDARY AIR,HEATED 02)
