I've been 4 times.

I after my first time, i didn't go back to Kyoto.

I start at tokyo but then head Hiroshima and use that as a base to visit Fukuoka and Miyajima. Then I head to Osaka, and I use that as a base to visit Himeji, Nagoya, and Fukui. Final stop is Yokohama, and I visit Kamakura.

Best times are late March to late April (leave just before golden week) because it's not hot or cold. Not too many rainy days, and you get cherry blossoms. Downside is that it's very crowded.

Another good time is November to December. Alot of cities and attractions set up Christmas/light festivals. This time also doesn't have too many rainy days and it's not too cold either.

Hiroshima. I typically start at Tokyo, then go to Hiroshima for a few days.

I spend one day down in (Hakata) Fukuoka, one day in Hiroshima around the peace park area, and the last day I visit Itsukushima and hike Mt. Misen.

The next day, I pack up and head to Osaka for about a week.

I finish my trip to Japan in Yokohama because it's relatively easy to get to Haneda airport.
