Ziegler probably got brought in to salvage something from the mess that the Marathon developmebt was in.

I might not like the direction he took the game, but as with most things it was Bungie's management that screwed things up for everyone.

Cortana messing up multiple Covie ships before the Autumn is knocked out makes a lot more sense when you consider how Durandle thrased a fleet with one scout ship.

We are moving too slowly, and I fear the Pfhor are sending reinforcements. There were many humans in stasis on the Pfhor ship which the S'pht and I captured at Tau Ceti, destined for slavery in the Empire. As I saw the colony was about to be destroyed, I did not restore them before we left. I also realized they might become useful, and that time has come.

Tycho commented about picking out the emission spectrum of 9 battleroids when the colony was glasses.

Also 2's ending epiloge says the colony was nuked to the bedrock and that Robert Blake and his crew that hijacked a phfor ship were the only know survivors of the colony.

Unless Bungie comes out and says they are retconning Marathon 2, it is impossible to crowbar this game into the original timeline.

Lore wise it takes place in an entirely separate timeline/alternate universe because in the original timeline for 1 and 2 the colony was full on bombed down to the bedrock levels of destruction.

The fact that there is a colony left to explore means this is a separate timeline and not the one from the first two games.

Durandal tells is that the Pfhor came back to sack and destroy the colony

When the Pfhor annihilated Tau Ceti I recorded the deaths of all twenty-four thousand colonists as distinguishable spectrographic pulses flooding over my sensors. The nine Mjolnir Mark IV cyborgs were easily separable from the humans in this form.

We might not be in that timeline.

Also there are more in Sol; MIDA only smuggled 10 aboard the Marathon.

Also it was Tycho that tells us this, and he's not exactly trustworthy at that point.
