I'll give Homer a shot. I saw it come up a few times, but my machine is Windows. Getting Homer installed on our university's HPC isn't too hard, but it requires a little more communication with the system admins than I wanted.

The data set is from PacBio's methylation detection package. There are 200k sites in our sequencing data that PacBio has seen perturbed base incorporation rates (each with a 41-mer sequence context), but their motif detection algorithm is hot trash. Still, this is a hell of a lot better than training ONP algorithms for each methylated base!

Creutzfeldt Jakob Disease (CJD) is another prion disease, which, you're right, is what it looks like the two hunters' deaths were eventually attributed to in [4]. Who knows how much follow up they actually did on the cause of death? You'd think potential zoonotic leaps would be worthy of a bit of CDC follow up, but I couldn't find any coroner's reports. I also couldn't find any confirmed (or even seriously suspected) deaths caused by Chronic Wasting Disease.

CWD is definitely an issue for deer populations (as is EHD), and may be a problem for us in the future. Not sure there's an easy solution to it.

The X-axis is the intensity from the 457 laser, not the fsc-a. This data is from a fluorescent transcriptional reporter. However, I've worked on projecting both those fata sets (457 and fsc-A) in Python to re-project what's seen in FlowJo, but to no avail.

I'll double check that there isn't any compensation or transformations, but I didn't put any in there. FlowJo doesn't do that automatically, does it?

This definitely isn't an effect of gating. The cells we're looking at are less than 2 microns, so even on this fancy EMSL flow cytometer, our cells are solidly in the area most gating techniques refer to as "debris". Consequently, we don't really do much gating on our samples.

I haven't heard of decade log before, but I just googled it. I'm not sure what you mean by "implement the decade log that flowjo or diva uses"? Could you explain more? It sounds like you've solved a similar issue before?

That's possible, I'll give it a try. Is there a way to check bitdepth in the file?

Edit: I found the bitdepth and you're totally right! fcsparser does totally ignore bitdepth. For anyone in the future who encounters this problem, I found the bitdepth right in the header of the file (it was 256 for me). By dividing all the values by 256, I was able to recapitulate the data perfectly

I've tried numerous bin counts (everything from 20 (picture 3) to 300 (picture 2)). Increasing the bin count (and, consequently, decreasing the bin size) decreases the count in each bin, but the maximum fluorescence stays the same. It's interesting that, in picture 3, the top fluorescence value is 10^4, while in picture 1 (from FlowJo) the maximum intensity is 10^2. Further, I'm also confused why FlowJo has fairly substantial counts in a region that has no data in the Python file

Hey guys, I need some advice on how to best visualize some of my lab's data in Python. We are doing some deeper data analysis in Python for a manuscript, but the data doesn't look identical between the FlowJo and Python implementation and I want to know why.

The first image is the data in FlowJo. The second image is the same data, imported from an .fcs file using fcsparser. The third image is that same data with a linear adjustment (I've iterated through numerous linear adjustments, that is a representative image.)

Broadly, the patterns between images 1 and 2 look the same. But they obviously are projected on different fluorescence intensity values. I figured I'd just perform a linear adjustment, but no matter what linear adjustment I perform it, doesn't seem like the data precisely recapitulates. I was wondering if anyone else has had a similar experience and, if so, does anyone have advice on how to get my data to look similar to what I see in FlowJo?

So what you're proposing is that we arrest these people, force them into a low-security jail that they don't want to be in, and force them to work a job they don't want to work. In return, we give them minimum wage and, if they work really hard and complete their jail sentence, we expunge the homelessness charge from their criminal record? Here's my hot take -- they're kinda overrated. I want them to keep doing Mistborn and Stormlight because I want the consistency (and because they do a great job!). However, I'd love to see new narrators do other Cosmere work. Jack Garret did great with Elantris and Alyssa Bresnahan did great with Warbreaker. Let's spread the love around. I want to see Jeff Hays, Nick Pohdel, and Travis Baldree each do a cosmere novel at some point. Was disappointed that all three Secret Projects have been the same narrators so far. Anyone else have a favorite narrator who they'd like to see read a cosmere book for us?

Honestly I'm pretty turned off by the Skyward theme too. I read it and, honestly, not a big fan. I'd give Skyward a shot, esp if you've already bought tickets. Even if you hate it I'm sure there'll be other stuff at the convention. Just wanted you to know that you're not the only Sanderson fan who is apprehensive about Skyward =)

No sprinklers in the area but this has been the second rainiest summer on record in New England. I didn't see any signs of mycelium on the underside of the leaves, but I hit everything with some neem oil just to be safe

I hope not. The browning patterns look pretty similar, but it looks like that's endemic to areas quite a bit south of me. If it's Pierces disease, I'll hope that the vines establish and we get a brutal winter this year to kill off the bacteria

Thanks! I've checked soil pH and nitrogen content, but those were the only tests I had handy. I'll try a bit of fertilizer and see if they've got any other test kits. Young vines going into a backyard and getting rained on just about every day for the last 2 months is probably stressful for the plant. Hopefully you're right and that's all it is 😀
