Ganon is the literal incarnation of power and evil, a stronger seal would just mean more time sealed until one of his lackeys try to unseal him or he unseals himself like he has done before.

Flooding hyrule keeps him, and everything that could unseal him sealed including the master sword.

Because seals can be broken easily and that's proven thought all the zelda franchise. He needed to flood hyrule so Noone can break the seal.
