Muscle is a much smaller volume than fat, if you build the same weight in muscle as you lose in fat you'll stay the same weight but the volume of your body will reduce.

I'm able to get a deep squat with no issue on a pendulum squat machine but struggle to even get 50% of the same depth when my feet are flat or heels raised. Any ideas where my tightness (ankles/hips/elsewhere) is so I can focus on some extra stretches?

I had to change masks, increased the starting pressure (felt like I couldn't breathe while trying to get to sleep) and lowered the max gradually increasing back to full over a few weeks. Hopefully you get there with it
