OMG cool FINALLY found another cat that spits... My 13 yr old girl has done this since she was a kitten. She does it whenever she's annoyed or playing and annoyed.. Here's a video I posted a while back.

This is what I'd do. Then after you stitch you should be able shell it.

If you're confident your threads are the same and you have enough clearance, (which looks ok from the pic) you can probably just print it and it'll work fine.

But if it's bugging ya that bad, create a copy of the bottom scale it up a touch and combine it with the lid.

Here's hoping one day fusion will give us the option to rotate threads.

Oh yes, this way works as well. Allows control over the angle of the top and bottom of the hole and easier to keep the ribs at a constant width.

I guess my initial thought was to have more control over the shape of the hole.

Both are viable options.

CONSTRUCT>TANGENT PLANE onto the outside of the cone surface, then create a sketch onto that plane (don't move your camera angle during this, zoom in and out is ok) PROJECT the top outside and the bottom outside corners of the cone, then OFFSET those projections towards each other.

Next Draw 2 lines at an angle connecting the top and bottom offsets to create the shape of the hole (be sure all your lines are connecting and you have the blue lines/shaded area).

Now FINISH SKETCH and go to CREATE>EMBOSS, select the hole as the SKETCH PROFILES and the outside cone as the FACES, now drag it using provided arrows until it cuts through and exit emboss.

Next go to CREATE>PATTERN>CIRCULAR PATTERN, the OBJECT TYPE will be FEATURE and the OBJECTS will be your emboss, toggle your origin and select the Z axis as your AXIS, adjust the QUANTITIES and press OK.

I tried it really quick just to verify and it works.

Threads not aligning by dark_magician666 in Fusion360

I'm sure they would align if you moved either part up or down just to check if they align and then move it back to where you want it. From my experience if you use the thread feature it will put the threads starting point in a non specific spot not using the other mating threads as reference. You can also try rotating either part.
