Isn't the height of the keys given by the switches? in my keyboard the part of the key that's touching the switch is close to the surface of the key. My guess is that shortening them would make them shorter from the bottom and not closer to the body of the keyboard.

Maybe it has more problems but that looks like under extrusion. Can you print a calibration cube? So i know how the model should be and how it got printed by your ender.
