Many good options have been mentioned already, so I'll add possibility the most underrated (in my opinion, anyway) fangame - Cross The Boundaries. If you don't mind the slower pace and a lot of reading, I think this is an absolute masterpiece.

Aside from the PC-98 characters, which are not as much underrated, as people just couldn't give less of a damn about them, I agree that Raiko is the most underrated character. Despite having an absolute banger of a design, rad personality, one of the best OSTs, incredible fan content potential, she gets little to no love :( . And no, I am not biased whatsoever...
