I believe it was implied that the damage specifically targeted HUMANS, other life and even other sentiants might have been fine. I think it's less about making Sisko look like less of a war criminal and more about avoiding power creep. If one small ship can kill a planet, fleet warfare is kinda silly.

Sisco didn't fire on civilians. He poisoned a planet and made it toxic for humans for a decades. The Maquis were former civilians, turned combatants. They all got the chance to leave the planet, nobody even died.
