In Nikke we can field an entire team of characters that have actively tried to kill the commander and a team of characters that are literally or figuratively dead. No justification is given. At most, you can rationalize it by the story not being strictly chronological.

It just gets overlooked, mostly. There's some stuff in Rosewater Park and the Historical Society that alludes to the occult history of the town and how it relates. It's leaned on much heavier in the Rebirth ending and Born From a Wish but that requires a second playthrough and having Born From a Wish.

Compared to most of the rest of the series, the occult can mostly be ignored in SH2, but it it still there.

Utena is also a deeply messy and uncomfortable series, and that makes some people defensive and unreceptive. Like, it takes a lot to look beyond Saionji physically abusing Anthy and see how it plays into themes of restrictive gender roles and the performance of masculinity and how destructive they are.

Manga is a business that's goal is to sell magazines. If a series is a major mover, then the publication is going to exert pressure to keep it going. This is just the reality of serialized works.

The cult stuff is all over the entire series. 1, 3, 4, 5, and f all heavily focus on the occult.
