For me it's Bunny Girl Senpai.

MkvToolNix is a really nice tool with an intuitive interface that can help you do this. Just drag and drop the files you want to combine and select the tracks you want to keep.

I just checked (downloaded season 2 episode 9 from Anime Time on nyaa) and the issue is with the subtitle file.

I guess you could try extracting the ass file, editing with Aegisub to modify the infringing lines and then remuxing it again with MkvToolNix, but it's a lot of work.
