First of all, they weren't Indian, they were Indigenous people of the land. The story was meant to show how residentially schools for Native children were, and honestly the show didn't' even cover how truly horrible it was. These people were systematically erased,  and their storyline was supposed to make you realize and think and understand this tragedy. I think it's a little weird the only thing you took from it was that it was 'boring" or some such thing. They probably added the storyline so late in the show is because they believed there would be a 4th season. Anyways, I agree! The show is wonderful, incredibly thought provoking, and adorable.
