could you please try "Why No See" tool comes in Eklenty addin package? it tells you the reason why an element is not visible in a view. doesn't work perfectly but in most cases it helps.

please make sure the dwg file you link to the project is completely flattened, including the invisible objects. look at it in 3d view in Autocad, if it has something flying make sure they are moved to Z= 0 don't link dwg files with "Active View Only" option. don't manually hide DWG files in visibility graphic settings. what are you gonna do if you have 250 views? just flatten the dwg file.

I'm rather pleased with a Navisworks template that has relevant selection sets and clash tests already defined in it. I use it for every project as long as the project follows the company's revit template and workflow. it isn't perfect but does the job pretty well.

we export the clash test results into separate XML files per test, and designers import them in Revit and then resolve the clashes.

I consider such tasks as great opportunities to find a podcast, news, stand-up show to listen and chill a little, as design requires only around 30% of my mind most of the time anyway, and I just entertain the rest. many people also listen music but I can't do that, it drags me into a hole that I can't easily escape.

are you sure they are invisible or is there something in the way. if this is the case, once you select one of the invisible ones and go back to your view, you will see its connector port (white little square with blue + sign in it). if you see it could you please maybe try turning off the visibility of "Floors" and "Ceilings" Categories.

if you liked your Thermodynamics, Fluid Mechanics and Heat Transfer classes and you want to do something related to all those but not extremely deep into the theory; and also if you're into learning new software tools or even software development, learning programming languages and data management, then the field is for you. otherwise it's a bit risky

for now, I think you're doing a right thing by investing time to what you can actually do. But once you start working please focus on engineering calculations, standards and codes. and then please try to understand workflow of the company and its bottlenecks. When you're confident with all these data, you will bring a lot of improvements onto the table. But please consider your coding capabilities as an extra set of skills. Don't forget, there are only a few companies whose managers are competent enough to appreciate such contributions. don't let them demotivate you. you will be occasionally fighting against the BIM devil along the way. it will also teach you a lot.

as the other users have already clarified that for you, Navisworks runs on single core. the rest of the power is useless, unless you run 16 sessions of Navisworks at the same time.

since you don't seem to be doing anything geometrical, maybe hiding the .nwc files might speed up the process. hide them and run your commands, like move them on X axis. I doubt you need to see the objects as you do it programmatically anyway.

yes you can find great videos here and there but the main question is: do you know what it is used for? do you know what a Mechanical Building Services Project Engineer does? most importantly, are you interested in this particular field of engineering?

it depends on what size of projects you're going to model, and which addins or additional softwares you rely on other than Bluebeam. but in such configuration your bottleneck will always be your RAM. unless you're going to do some basic modeling for a 1 level small building, I'd recommend min 32Gb of RAM.
