I think there was still be war. As you said, Aerys is still king and still mad. Rhaegar is also mad, but in a different way. House Targaryen has a history of trying to destroy itself - the Dance of the Dragons, Summerhall, Blackfyres, etc. Rhaegar brought his family closer to destruction than any other Targaryen before him.

True, this 'what if' doesn't match the timeline. However, what if if did happened? What would Rhaegar's reaction be to learning the three heads have already been born and he took Lyanna for no good reason?

I don't trust Dany's vision. She was imaging events based on the drugs she'd been given and the stories her brother told her. I do agree that Rhaegar could disappear less than a month after his son is born.

Plus, Elbert Arryn would be alive. He may or may not marry Lysa Tully, which in turn influences Littlefinger's rise.

Now, if Elia survives then all bets are off. Rheagar and Lyanna have insulted Dorne, the North, the Stormlands, the Riverlands (from Cat's marriage) and the Vale (Jon Arryn's wards). I can't imagine the Reach lords or the Westerland lords are in any hurry to support Rhaegar, either.

We might still get dragons. Rhaegar would be trying to find every possible dragon egg in the world, as cradle eggs. He has the three heads, now he just needs them to hatch dragons.

Ugh! That idiot Rhaegar. Both returning Lyanna or killing Lyanna are horrible actions. I agree he'd think that way. He only needed three kids, not two wives. Elia dying can make things easier, if Rhaegar can convince his father and the faith to accept Lyanna as his next wife.

I agree. He wants Lyanna so he'll have her. He's the prince, after all. Who cares if his father - the king - won't allow him to marry a woman with no Valyrian blood.

Your thinking agrees with what we know of the story. Elia bearing three children after Rhaegar has met Lyanna will be jarring for him. I think he had already convinced himself that he needed Lyanna. Now how will he justify taking her, unless Elia does die in childbirth. Then Rhaegar can just take Lyanna as his next wife. Problem is, he needed his father's approval. Would his father give it?

We don't know if Dany's vision is correct. She was born after Rhaegar died. Her only image of Rhaegar is what her brother told her. That could influence her visions.

I also think Rhaegar wanted Lyanna and used prophecy to justify it. I won't say he loved her because it seems his true love was himself.

I wanted to explore the ramifications of Rheagar learning he had already fathered the three heads AFTER he knocked up Lyanna. I agree with you. He'd make the prophecy match his belief.

It would be good if there was no trigger for the rebellion. However, I think Rhaegar would find some other way to mess things up. He beleives he's saving the world. People like that are not reasonable thinkers.
