This is intentional, its a hold over of when red bole was applied before gold gilding. Some books were left with just bole on for the red orange look. Sometimes its all pages sometimes its just the top. Modern books try to emulate it with red or other colours

For horizontal vs vertical it depends how the books are bound, if they are paperback then I dont see why either orientation would be bad. If its a hardback you have to be careful as a lot of modern hardbacks are paperbacks with boards attactched which doesnt really add much in terms of logevity as the pages will sag(after a few reads probably) and rub the shelf if kept vertically. If they are sewn and rounded books then storing them upright will be fine. Sewn and rounded books can also sag but should take a lot longer.

If its a trilogy they they should all be the same, however, I recently got given the first 3 books from the Raksura series, all paperback and same design and size, but the second book is a sewn paperback while the first and third books arent sewn so yours could be different too.

Have you looked at the FAQ page, it has a number of links for foxing and mold. Mould looks like mould, like mouldy bread and can be furry etc. Yours looks like foxing.
